1.o.k. say i have gem beast emerald turtle in my spell zone and i have one set.my brother activates nobleman of crossout does the one in my spell zone also get removed from play or not?

1)No cuz when they are in the spell, trap zone they are considered continuous magic cards..not crystal beast

No because it is not a flip-effect monster and so long as it is in your magic/trap zone it is treated as a continuous spell card. Also this effect cannot be used if a "Crystal Beast" monster is destroyed by a card effect while face-down.

You take no damage even when you have no monsters on your side of the field.

Yes you can because it only states a "Crystal Beast" card.
4. Can Rainbow Dragon be summoned in my opponents turn as well?
Rainbow Dragon is just like any other 'nomi' monster and you cannont special summon during your opponents turn.

Sending the 4 Crystal Beasts from your spell/trap zone to the grave yard is a cost and you pay this cost upon activation of Crystal Abundance. Your opponent can activate MST but he/she will only be able to target Crystal Abundance because you have paid the cost already to activate the card and the only card left for MST to target is Crystal Abundance and seeing as MST does not negate Crystal Abundance's effect they would have essentially wasted a card. Either way the effect of Crystal Abundance will activate.
CRYSTAL ABUNDANCE
Sending 4 "Crystal Beast" Monster Cards from your Spell & Trap Card Zone to the Graveyard is a cost to activate this card.
You can activate this card when there are no cards on your opponent’s side of the field. However, you cannot Special Summon any “Crystal Beast” monsters from your Graveyard if you do.
You cannot activate this card while "Macro Cosmos" is active.
You can activate this card while "Dimensional Fissure" is active. The "Crystal Beast" Monster Cards sent to pay the cost are sent to the Graveyard, not removed from play.
You can chain the effect of "Royal Oppression" to this card to negate the Special Summons.
Since sending the crystallized CBs to your Graveyard is a cost, your opponent can't chain MST to destroy them (because by the time he can activate it, they're already gone). He can use it it destroy Crystal Abundance if he wants, though this, of course, won't negate its effect.
Of course, a smart move in this situation for him would be to use that MST to destroy one of his own S/T, especially a Premature Burial/Call of the Haunted he's got out. This drastically reduces the number of cards Crystal Abundance gets to hit, which thus reduces the number of Crystal Beasts you get to summon.

It really doesn't matter if it's not a flip effect or not for the question in hand, if it was a FLIP effect it would still not be removed as it would be on the field. Nobleman only removes copies from the deck.

In this case, Cobalt Eagle does not specify it has to be a monster card, so Cobalt Eagle can select a Gem Beast in the s/t zone.

Actually it will count, since cards remain on the field for the duration of the chain. (unless of course a card is destroyed or sent by another effect)
reference, Chaos Emperor Dragon:
If "Waboku" is chained to the effect of "Chaos Emperor Dragon - Envoy of the End", it will not prevent the damage because "Waboku" only applies to Battle Damage. Also, "Waboku" will still be on the field when "Chaos Emperor Dragon - Envoy of the End"'s effect is applied, so it will still count for 300 points of damage to the opponent.

Wait, then how come if someone targetted Bottomless Trap Hole with Raiza and the other person chained it in response, the Bottomless would go to the Grave and not the top of the deck?

Activated cards are already decided to go to the grave/rfg/etc. but they remain on the field until the chain fully resolves, I already posted up the ruling on CED-EOTE.
