Since the WH and SW are a house alliance, I can use the FP on a WH unit too right? And on a Clan Wolf unit (assuming CW becomes part of that house alliance)?
And WH/CW units count for the alternete cost as well right?
No. The alliance does not bestow upon the allied faction the symbol of the card. As such the card does not work. To add insult to injury, you will not qualify for the lower cost either.
Ok, so what benifit does the allaince give? I mean ok, SW and WH are allied. Does this do anything game wise?
If you use a Situational Alliance card that names the Steel Wolves, then WH units can be included as allies, and vice versa. Keep in mind that this does not take effect until 2 weeks after the release of Wolf Strike, though - or about 9 weeks or so from now.
I should add that when using a Situational Alliance, all units in your army may take advantage of the special ability on the card, unless the alliance is broken (i.e., all units from one of the named factions are eliminated).

indeed the FP only works on those with the faction named (or icon displayed)
perhaps with the newer FPs there will one be for CW/SW/WH.
do think that with release of WS. the BR/SW situational alliance might see some more play perhaps and i wonder what FPs/SAs (if any) we can expect.
So in other words any house/grand alliance with the wolf hunters is purely for fluff.
No. A house/grand alliance with WH will WH to be part of Situational alliances that name the partners. THe only other way to get the WH into a Situational alliance that doesn't name WH or SW as part of the alliance is to use a Merc contract. AS of Vanguard, WH has a grand alliance with the Steel Wolves. So for example, the Wolf Hunters can be part of an army that use the SW-BR situational alliance without using a merc contract.
In Wolf Strike, WH and SW have a house Alliance with Clan Wolf. Along with the house allinace, in storylines that require a portion of the forces to have the same faction symbol (or house allied factions), You can use CW, SW, and WH to meet that requirement.
SO to break it down:
As of Domination, WH were considered to have abilities like mercs (formations with anyone, recruited via merc contracts and recruit costs, use Merc FP at lowered cost)
As of Vanguard, WH continues to have all of the above PLUS a Grand Alliance with the SW. This allows them to participate in all the past SA of which the SW were part of (SW-CNC, SW-BR, etc.)
AS of Wolf Strike, WH will have house alliance with CW. THey will also be allied to the SW via the CW-SW house alliance (I believe there will not be a direct alliance between WH and SW with WOlf Strike). No word yet on if they will continue to have the attributes and perks of being mercs.
