1.Okay, say R Logan(toughness) and Madame Masque(Mastermind) are adjacent and on the same team. Mad Masq gets hit with an Energy Explosion that hits them both. MadMasq uses MM to shove damage to Logan. Logan's Toughness protected him from the first EE dam, but would it protect him from the MM damage? This was in question because the damage is all the same attack, so I assumed Logan would take one click. Please help me out. Thanks

Thanks I think he'd only take 1 click of damage, unless his Toughness activates against BOTH damages... eh, I guess I need clarification as well.

Nope, CCE doesn't work with those

Yes
1. Your original assumption that Logan will take a click is correct. All damage from an attack is totalled together, which means that the click Logan receives from EE and the click that Logan receives from Mastermind are dealt to him at the same time. His total damage dealt is therefore 2, which his Toughness will reduce, leaving him to take 1 click.
2. Just as the PAC describes, CCE will not increase the damage dealt when using an object as a weapon. If you are attacking with an object, you don't have the option to use CCE.
Also straight from the PAC, no powers can increase the damage value or damage dealt when you are using CCE. This means that Perplexing the figure's damage is not allowed, but Perplexing his attack value, for instance, is fine.
Lastly, Charge allows you to make a close combat action after moving. CCE requires a power action, however, and so the action allowed by Charge is not sufficient to activate CCE, meaning Charge and CCE are not compatible.
The answers already given for 3 and 4 are correct.

Regarding the Super Str. and CCE. Why even use Superstrength if the figure has CCE? The only instance I would find this useful would be if CCE was outwitted.

Example: SOD Superman
Supes has Charge, SS, and CCE. CCE will not work with Charge. If Supes wants to Charge, he can only do a 5 damage. HOWEVER he CAN Charge, use SS to pick up a heavy object, and now do 7 clicks of damage.
Without Charge or HSS, though, SS and CCE can be a tad redundant. Chalk it up to having options at your disposal.
SS gives you the option of a ranged OR a close attack with damage dependent upon the size of the object being tossed. With CCE, you only have one choice - close and it's set only to +2 dmg.
