Hey Xavon.
I'd like to thank you for posting this topic thread.
I actually created an Amalgam vs. thread myself, not to long ago.
I look forward to reading some of your ideas.
In the meantime what do think of my Doc Stragefate.
Name: Dr. Strangefate

Effect: At the start of combat phase name a team affiliation
Ko two members of that team affiliation.

Not bad, but could be very dangerous for you. If your oppnent isn't playing any team, and you have any team characters...
Here are mine:
Name: Dr. Strangefate
Version: Charles Xavier
Cost: 5
Team: Amalgam
ATK: 11
DEF: 10
Flight/Range: Yes/Yes
Effect:
As an additional cost of playing Dr. Strangefate, discard an Amalgam character from your hand.
At the end of the combat phase, you may KO one stunned character.

Team: Amalgam
ATK: 17
DEF: 16
Flight/Range: Yes/Yes
Effect:
Cosmic: Jade Nova does not have flight or range, and has -2 ATK and DEF.
The one thing that's always bothered me about Amalgam VS is uniqueness. Making them completely separate characters from the ones they're composed of is just lazy, making them KO all characters they're composed of is overly complicated unless they make a new keyword for it, and making different version have have different names (as in a Lex Luthor <> Green Skull and a Red Skull <> Green Skull) seems like a good solution until you come to characters who are composed of more than two characters (Dr. Strangefate) or characters who are just slightly altered versions of their regular universe counterparts (Diana from Bullets and Bracelets).

It's just so complicated.
And don't forget characters who ended up in more than one Amalgam. Like Wonder Woman (the afore mentioned Diane and the Storm Amalgam Wonder Woman), Kyle Rayner (Green Guardsman and Jade Nova), and Batman (Dark Claw and Bruce Wayne Agent of S.H.I.E.L.D.).

Oh yeah, the worst example of that is the Bruce Wayne thing.
Wolverine + Batman = Dark Claw
Batman + Nick Fury = Bruce Wayne
But for some reason, both Nick Fury and Sergeant Rock exist in the Amalgam Universe completely unchanged.
