Question 1: Say I have a friendly prime Donna Troy with THE ORIGIN OF WONDER GIRL. My opponent Outwits the entire special power of THE ORIGIN OF WONDER GIRL. Does this also mean I can't use the (pseudo) Super Senses granted by the Wonder Woman Ally team ability?

Question 2: I have a prime Donna Troy on my force like in question 1. My opponent Outwits the entire special power of THE ORIGIN OF WONDER GIRL. She then takes damage, landing her on standard Super Senses. Are her Super Senses (red in defense) Outwitted?

You can use Super Senses from the WW team ability, Super Senses wasn't Outwitted, The Origin of Wonder Girl was.

22.7 Protected (Outwit)
This keyphrase only applies to a specific power or ability. If a specific standard power gains Protected: (Outwit) (for example, an effect states “Super Senses this character can use gains Protected (Outwit)”), only that specific standard power can’t be chosen by Outwit. If a character has that standard power within a special power, the special power can be chosen by Outwit and the affected character won’t be able to use any other effects of the special power but can still use the “Protected” standard power.

You didn't ask, but you can choose to only outwit the Super Senses in the special power and not the entire power, if getting rid of any Super Senses is better for you than taking away her Toughness as well.

I figured as much but I wasn't sure of the other scenarios. Thanks for the confirmation!
