Marvel's Contest of Champions is a decent read and the first "Universe-wide Crossover" that the company ever did. Also, John Byrne's three issue Galactus arc of Fantastic Four (I think it's #s 248-250) is rather epic (and features appearances by several other Marvel regulars).
On the DC side of things, you also can't go wrong with Crisis on Infinite Earths, Final Night, and the currently ongoing Identity Crisis.

There was a four-issue limited series of X-Men vs. the Avengers that was actually a three-way battle featuring the Soviet Super-Soldiers. This was during Magneto's stint as an X-Man around 1990. An interesting miniseries, and a strange little landmark in human-mutant relations as Magneto is finally put on trial for some of his crimes, only to be declared a sovereign nation.
"In one of the marvel three-in-ones the thing is in the hospitol and averyone tries to come finish him off."
It's like issue 94 or 99 in Marvel Two in One and it's great. The cover is deceiving because it's kind of silly with a nurse Shhsh-ing people or something, but it's a great story to read.
Bravo for pulling out that obscure crossover.
And BTW, try FF 249 & 250. X-Men, Spidey, Gladiator, and some other fun surprises, too.
