If you activate the God of Thunder, can an opposing figure do anything on the following turn if it has only one token?

Or, does he have to clear and wait until the next turn so he can be given two action tokens?

No, the character does not need to have 0 tokens in order to take a tokenable Action. the Plot Ability does not require Double Power Actions be given; DPA requires the character be given 2 Action tokens. This Plot Ability simply adds a 2nd Action token whenever a single token would be given, but if not possible to add another Action token then God of Thunder would have no effect.
