Are LE Elektra and LE Kirigi from XP still considered archenemies?

Yes. They have different names, same color bases, and from the same set.
It fits themeatically, too. Elektra and Kirigi weren't exactly the best of friends...
What does *not* fit is that they are also technically AE's with the Hand Ninjas, as well. I guess if Kirigi wants to lead a Ninja death squad, he'll have to recruit some Universe Hand Ninjas (they do not have the AE base).
Going by the pictures presented when you click the Icons logo on the DC HeroClix frontpage, Lex Luthor and Superman aren't archenemies... Luthor has a Green base, and Supes has either blue or red (I forgetted :P). I'm not a huge Supes fan, so I'm not sure if this is out of whack or normal, but...
Well, the ninjas (non-LEs) were reprinted in Universe without the arch enemy base. I wonder if there is any chance that it could work retroactively - that since they were reprinted, you go by the updated stats (i.e. no arch enemy). That would be nice. I like using Ninjas and Elecktra rocks.

I believe it was ruled that the figures were (unfortunately) functionally different. Universe Hand Ninja aren't AEs with Elektra/Kirigi because: 1) they don't have the same color base and 2) they aren't from the same set.
Universe Daredevil (a reprint of XPlosion DD) isn't AE of XPlosion Hand Ninjas, nor Universe Hand Ninjas, nor IC Bullseye (who was reprinted as Universe Bullseye, who is Universe Daredevil's AE). Confused yet? Well, this is just one of the reasons they won't be doing reprint sets again (AFAICT)...

An Admin told me that I'm "too smart" for Another Realm. I hold that as a standing order.
Also along the same lines, you could use the Infinity Challenge Wolverine (REV) and Universe Sabretooth (REV) together because they do not follow the AE rules which are laid out in the rule book: must have the same color base from the same set. Otherwise, they are not AEs.
