I traded for a Brainiac today. I've never had much success when using the SME team ability and he seems to be a lot of points for the average 300-400 point game. Any strat or team building suggestions would be appreciated.

The TA is wasted the early game since he already has Outwit showing on his dial. Since there are no Superman Enemies with a higher point cost, he can't contribute to someone else. With this in mind, don't worry about pairing him up with an SE in the early game. Partner him with someone who can provide some other support power, such as Enhance. On the other hand, if you're planning on using Pulse Wave (especially with Nova Blast), you might want him flying solo. In this case, have a long range Barrier piece waiting outside of PW range to provide some protection for Brainiac.

After he is knocked off of Outwit, have a cheap Supes enemy, wildcard or Thunderbolt around for him to taxi. Then he will get Outwit again.

Also, I don't think I would try him at 300 points. Too many eggs in one basket. Unless you can pull off a Nova Blast on your opponents entire team, he's going to end up a sitting duck.
