I'm asking because I read in Birds of Prey that the daughter (Dinah Jr.?) is retiring to raise Sin (insert inappropriate comment here!), and she referred to her mother as being retired. Also, I think the JLA version used her Canary Cry (or threatened to, anyway) and the daughter doesn't have one.
Sorry if this is a stupid question, but I'm confused.

The one you saw in Birds of Prey is the JLA version. Her mom was in the JSA.

There's a very good reason Dinah Sr. hasn't heroed in a long time - she's been dead for a long time. She passed away from cancer (brought on by the same encounter that killed her husband Larry during a JSA/JLA crossover actually) while the majority of the JSA were in "limbo" fighting Ragnarok. The team held a memorial for her when they got back but it was mentioned she'd been dead for some time before their return.
Of course, Dinah Sr./Jr. with the return of the knowledge of pre-Crisis Earths is going to cause some confusion anyway, especially for poor Ollie (as originally it was Dinah Sr. - who left Earth-2 to get away from memories of her deceased husband (this was back before the affair retcon) - he was dating ). Not that Ollie would normally mind having dated both a gal and her mom but in this case it might cause him a bit of a headache trying to figure out which one was which occasion.

This is why I don't think JLoA is happening on New Earth. There was a clue in Issue #0 that there were other Earths out there again, and with the confusion of Black Canary's retirement, and Wonder Woman's identity (it's Diana in JLoA, it's Donna in WW) I think that one is happening somewhere else.

Nah, it was initially put together when we all thought that the first Wonder Woman arc would've wrapped up by now (prior to it becoming 'bi-monthly'). So, if anything, it spoils that -- by the end of the current arc in Wonder Woman -- Diana has her powers back and is holding the Wonder Woman mantle again, which would make sense considering that seems to be where the story has been leading all along.
Dinah 'retired' in Birds of Prey because she was going to be given to the JLoA story. I'm reasonably sure it was Gail Simone who said as much.
