what are the issues with mixing Dc and Marvel Clix, is it only bad to have mixtures in a team or is it bad to have all marvel teams vs all DC teams too?
The general differences between the universes are that on average Marvel figures tend to have slightly higher attack and defense stats, whlie DC tends to have better powers, including heavy numbers of Outwit figures. The most common problem lies in the Doom/Spiderman wildcards from Marvel being able to copy the very powerful team abilities from DC such as Batman's perma-stealth or Superman's anti-terrain-vision.
Picture E Ultron, with his 13 attack and 3 damage at 10 range shooting Stealth characters from the rooftop with Superman team, or hiding in the bushes and tagging everyone in sight with Batman Team. There's practically no way to get someone close enough to take him out without exposing them to at least a round or 2 of fire. Or having 3 DC Outwitters take away Hulk's Invul, LC, and SS all one one turn so he can be shot to death before he ever reaches you.
Each universe provides its own subtle strategy for play, by mixing the two it becomes even easier to create hideously unbalanced teams that will win 9 out of 10 matches unless against a similar team.
Whenever someone asks me what I think the most dangerous animal is, i tell them it has to be a shark riding on an elephant, just eating and trampling everything in sight.
I think the only really abusive stuff is the wildcard team abilities in Marvel. Teaming Spider-Man with Batman or a Doom team with Batman and Superman team members. It makes those Marvel guys with wildcard teams a little more powerful than what they were probably outlined to be.
Some people also don't like some of the damage ratings of DC guys (like Bane and Batman being a little too high while Superman seems like a wuss) but I guess that's not really an abuse or anything.

well if both players can do it, i don't see the problem?
if E Ultron, with his 13 attack and 3 damage at 10 range shooting Stealth characters from the rooftop with Superman team ability is bothering you....do it back. or find a counter stratagy. it's part of what the game is about.
It doesn't have anything to do with giving either player an advantage. I only play with Marvel on my teams out of personal preference but I play against friends who use Marvel/DC teams and I don't complain because we usually just play for fun. We always try to change our teams each time we play.
It just doesn't seem like a good idea to me. The Marvel team abilities and character point values were made with Marvel team abilities in mind. They couldn't have known how the DC powers would be made up so they didn't realize how the wildcard teams would be made really powerful when combined with these (or maybe they did know but didn't care because they see it as two separate game sets for probably legal reasons).

...would you say a fair / simple fix would be that you can only wildcard copy abilities from characters from the same universe as you (DC / Marvel / Indy universes).
I did notice today that the DC characters are super-power heavy and Batman is just obscene! There was also an awful lot of outwit. Not whining! I enjoyed the game a lot, just things I thought I'd point out. I feared Batman more than just about any other character, even far more expensive ones on the board!

That would be the fix I'd go with. I'm not really against the mixing that much, I just find the wildcards kinda ruin it a bit.
And for me it's not Batman's outwit that I'm bothered by (although DC did seem to go a little heavy on the powers), it's his damage. I don't think it matches him too well. I would have kept it at 2 (which seems the standard for a strong human) and then incorporated the CCE. I don't think he's broken, undervalued, or anything. I just found that for the most part a damage of 2 was standard for a strong human while 3 and above seemed to be only those with superhuman strength or powers.
This is why I feel Superman is actually a little off as well. They seemed to be concentrating on giving him superpowers where I feel they should have decreased the powers and upped the damage. Or changed his powers to CCE since he probably does more damage in close than from afar.
But I digress, I'm not the designer, I'm just a player and I'll go with what they give me.
