The Black Glove , makes it's move and takes Batman/Bruce Wayne out of the picture (how, we don't know yet, but most likely they drive him crazy).
If you go with the "he goes crazy" bit, then there are two possibilities. One, the rumours about who Libra really is, in connection to Bruce Wayne, are true, Bruce finds out about it and that drives him nuts. Or, all that's been happening since Identity Crisis finally makes Bruce snap and it turns out He is Libra. That would explain the chalkboard message about a traitor amongst us.

Darkseid wins.
The universe -- or, what's left of it -- is re-created how he wants it to be re-created in Final Crisis. Some of the books (Batman, Green Arrow and Black Canary, and a few others) are already taking place in this new universe.
Batman figures it out (in Final Crisis), and it 'breaks' his mind, causing him to 'forget' who he is. The other heros have to take over in his absence, until Bruce can get his mind right.
If you think about it, it explains the last few pages of the first issue of Batman R.I.P. ...

I like this theory! It has the right combination of craziness and reboot. It just might fix all the DCU continuity problems...until the next reboot!

On one side you've got (in red): Submit. Evil won.
On the other side you've got (in red): Resist. 3 Reborn.
If the 'Submit. Evil won.' refers to Darkseid winning (as will be revealed), and the 'Resist. 3 Reborn.' refers to the ramifications it'll have on Batman, Superman, and Wonder Woman ... well, their theory works pretty well.

There are other "Evils" out there, not just Darkseid.
