The question has been put to the powers that be and we await an answer.
If I had to guess, I would guess that the answer will be:
Scenario: Player A is using Cypher and Thunderbolts. Player B is as well. Player A is the first player.
A chooses Thunderbolts
B chooses Thunderbolts
A uses his Cypher to select a team ability from B's team, possibly opting to use the team ability selected by B for his TBolts.
B uses his Cypher to select a team ability from A's team, possibly opting to use the team ability selected by A for his TBolts.
If this is correct, that should cover the open issues, yes?
So you are saying that, in no circumstance could Cypher choose Thunderbolts and give your whole team the Thunderbolts TA? My only issue was whether Cypher could choose Thunderbolts or was "stuck" with choosing whatever TA the opponent chose for his Thunderbolts.
Also, Cypher has perplex and a great tie-up piece if you can get him on his last click. Worth the 38 pts IMO.

Right. As of now, it looks like Cypher will be able to choose the team ability chosen with Thunderbolts, but not Thunderbolts itself. This is tentative though, and is awaiting feedback from higher up.

Job of the deputies is to interpret the rules, not pass judgement.
I am not waiting for the deputies to say anything about this.

And other Character Cards, Feats, etc. have been errated not because
the rules couldn't be interpreted as it was written, but because of the Fig.
Hasn't Wild Pony Wonder Woman been changed two different times,
and is now on her third different Card?

There may be lots of Cypher. He just won't be on the best teams.
As for your thoughts on errata entries, you are amiss in your thoughts.
Figures are never (or have not yet ever been) given errata simply to make them better or worse. They have been given the entries to correct something or to clarify something.
There was no wiggle room on the old WW text. It said she KBs people after actions resolve. That meant after any action. That was an error for that effect to work that way, so it got changed.
Because that is an obvious answer to a pretty simple question.
Most of us don't need a deputy to give any statement about anything
like this.
This is a question that can go either way just by reading
the Character Card.
The two sides could argue that they are both right.
The Card can be looked at in two ways.
We need the top guy to tell us how this Fig is to be used.
So, if I understand correctly, you're saying that in simple cases, we should go with what's obvious, but if there's ambiguity, you would prefer to have a ruling that fits with your idea of balance rather than an accurate ruling?
To me, that is akin to saying that a judge should decide a lawsuit based on which party needs the money more, rather than the facts of the case.
I will never make a ruling based on what I think a character deserves or doesn't deserve, but will always do it based upon what I think is an accurate reading of the rules. And I'd be willing to bet that the other deputies and Norm would tell you the same thing.

(not to be too nit-picky, but there is a typo. "The Marvel TA gained via Thunderbolts is selected before___ can choose a TA." I'm assuming the blank is Cypher?)
