how did you go about the pog portion? I have these figures on the way and I wanted to do a Bruce Banner 3D mod to stand in for the pog, but what I understand about the cards are that the pog isn't separate from the Hulk character card, it is pretty much like the Thanos chase.

I'd peg the ?coin protectors, create a depression (dremel) on the underside of the figure crecent to allow the sculpts to be as interchangeable as the tokens.

I have an old Pog maker from when I was a kid, just wish I could still get blanks. Great jorb.

You should repaint him in the FF colors. Perhaps blue pants and a black coat?

Well the coin protectors I buy for about 52 cents each. So they are "modular" as you are suggesting by popping them open and switching the bystander token. For anything else I'd consider just making one for every character you'd like to represent.
Sounds like a good Idea!
