My question is if EW049 Green Arrow hits the Con Doomsday will his STOP kick in and he only takes one damage?
His Kryptonite arrows will definitely turn off the invulnerability on Doomsday's defense, but if STOP is not a defense power, it would not matter much.

Defense powers are powers in the defense slot. No more, no less.
I haven't looked myself, so you'll have to check and see if Hideous Evolution is in the defense slot. If it is, GA will shut it down. If it isn't, then it works normally. All of it. Even the Invulnerability.
Is STOP considered a defense power?
It is usually in the defense slot, but not necessarily as in the case of Man-Thing where it is in Movement.
On the design insight that Wizkids did on Emma Frost, they don't specify.
STOP, itself, is not a power or ability at all. It is a key term, which is explained at the beginning of that article. Much like UNIQUE MODIFIER, it is essentially shorthand for a standardized effect.

It does not work.
The reason it doesn't work has nothing to do with STOP.
The reason it doesn't work is because Hideous Evolution Experiment is a power in the defense slot. GA hits Doomsday and now Doomsday can't use Hideous Evolution Experiment.
Doesn't matter what HEE did. Maybe it reduced damage by 10. Maybe it damaged anybody that hit Doomsday. Maybe it gave out free ice cream. What ever it did, it can't be used now. That fact that STOP is involved is immaterial.
GA would cut through Doomsday's Hideous Evolution, but not Hulk's Antimatter Warp Core Explosion.
As stated, GA stops figures from using defense powers. Defense powers are powers in the defense slot.
But whether or not he prevents the use of stop powers? That all depends on where the stop power in question is located.
