Do I have to choose to make the Thug the target of an attack before I roll super senses?

Nope. The decision is made when Joker would be hit, typically* you check for Super Senses before determining a hit.

*Something like a critical hit where they "become the hit target" could bypass Super-Senses

If you do, there is no need to roll super senses.

Super Senses (if successful) allows the character to evade the attack and therefore will not "be hit".

If you want to roll the Super Senses, then do that first. If you fail the roll, The Joker then "is hit" and the Joker Thug's power kicks in allowing him to the hit target instead.
