Modern; Use Prime + Edward Nigma. And maybe a few probs VIA Jason Blood or your next favorite.

[] But seriously.. if you get the first hit in, you'll be better off. If you have access to Edward you can HSS/Carry him while attacking so you can attack each and every turn. If not, i'd suggest playing a secondary large attacker. You have 180 points to work with. Theres a large selection of great 2ndary attackers. Your opponent will probably follow Prime around in hopes to take him down.. get a potent [possibly front loaded] 2ndary attacker, and you'll do just fine.
Think.. HoT Ultron or Hot Kurse. [SI Namor, etc] Something big and angry that your opponent will have to deal with, while avoiding Prime.
To win with Prime you have to do 2 things. Attack figures that have outwit ASAP!, and try your best to stay far enough away from your opponents characters. Prime is deadly up close but you DO NOT want to leave him open. His defensive values are pretty low, and you should probably do your best to avoid pushing him incase he gets surrounded.
Modern Age? You're screwed if your opponet's packing Outwit, and he or she probably will be. Superboy Prime needs Fortitude to be playable; without it, any halfway decent opponent is just going to start Outwitting your defense powers and put SBP down hard and fast, because the piece is far too dangerous to let linger around.
Rip Hunter is a poor and expensive substitute, but you're going to need him. Bear in mind that Hunter won't protect SBP's special powers, but not everyone realizes that. Also try and remember that Hunter's sweet spot (both special powers available) is click 3. You've get 85 points leftover, which is enough to try a few different things:
SBP 317
Rip Hunter 97
Renee Monotya Question x2 74
Swarm 11
Big Figure 49
Telephone Booth 0
Lila Cheny x6 36
BN Atom 65
Checkmate Pawn (White) 19
Waller KOs: AA Robin, Kid Devil, Joker, Question; AW E Cap; FCBD Iron Man; Miracle/Oberon; John Stewart x2, Iron Patriot; Shatterstar; IH Herc; CW Photon & Nitro; FF Nite Owl; 10An R Thor, E Iron Man, Weapon X; FF Kilowog; Hugo Strange; Calender Man; Legion Cosmic Boy & Lightning Lad, LE Pete Wisdom
Eddie Nigma is also a very good idea, though carrying him does slow Prime down (Hunter has a decent move himself and Phasing)

Push figure onto This Place is Going to Explode, then you can use the Phone Booth to push any of the Lila Cheneys to death any time you need a free attack.

Prime can't carry anyone. It's his (annoying) trait.
@AMS55:You might also want to add some perplex if at all possible. Maybe try the ff:
Prime 318
BN Atom 65
Lyssa Drak 72 (For her TK and Perplex)
Jason Blood
and a phone booth.
I used a variation of this just a week ago, but it had Diana Prince instead. (you need PC) You'd want to keep as mobile as possible. Heal Prime when need be. You don't really need atom. You could even swap BN Atom out for Diana Prince AE and Cave Carson (totals at 490), maybe throw in 2 lantern objects (Black and Blue) or other special objects.
