I was playing my pet "Nega-Lightning" deck. I had Thor(4) and Silver Surfer(2) on the table. Turn 4, I swung Thor+Mjolnir into my opponent with Earth's Mightiest Heroes, Surfer'd a Nega-Bomb to the top, flipped it to Thor, then powered him up twice. Took him down to -3.
Unfortunately, the deck was a one-trick pony. He turns around and stuns Thor, flips Mutant Massacre, X-Corps to gain 4 endurance, and ends up winning on 6. I was so pissed.
My worst beat ever: HoG stall vs. Inhumans concealed. Turn 9, opp's initiative. Lots of nothing happened. I recruit Big G, and score's something like 74-0. Next thing I know, Karnak pops his cosmic counter and Lockjaw comes screaming into Galactus.

I once had a win with hal jordan paralax (9 drop) + 2 zero hours + aquaman (7 drop): -256 againts 5.
Speaking of worst beats, I have heard of someone that ended up with a a huge 'bad' beat, not really a huge blow out like this, but it is related.
Basically, turn 9, he's been playing against a Doom deck, but it didn't really show any signs of stalling or anything. He gets a little overzelous and dumps the hand and double Zero Hours with about 60+ willpower on the board ... however the Doom player has a Gamma Bomb ... whoops ...
Worst Beats Ever: (Granted, this happened at a kitchen table game, but still...)
I'm playing against my neighbor, and he's got a pretty solid Good Guys-esque build, but keeps getting the worst draw ever imaginable.
I am playing a strange mix called "Dangerous Justice!" (Marvel Knights and Sinister Syndicate).
Turn Nine My Init, He has a pretty ok looking board...(7 Drop Aquaman, 3/4 Hawkwoman/man both Nth'd, 5 Drop Steel with Nth)
I have Ghost Rider and 6 Drop Spiderman, HYDRO MAN!!!, and some other cheesy Syndicate dudes...
Score is something like me: 6 Him: 30 somthing
I place a resource...and flip it up. It's Dangerous Experiment. I call "Teen Titans Go!" and search my whole deck. "Gee, I guess I don't run that card..." This burns me for 40+ endurance. I flip another Dangerous Ex. "Faces of Doom!...Err, that's not there either." 40+ more burn. Flip a thrid Dangerous Ex from my row: "Batsignal!" That's not there either...40+ more burn. With my last Dangerous Ex, I call "Blind Justice!" I find it about halfway down my deck, 20+ more burn.
I play blind justice, paying 9 resource points. We switch life totals.
He drops some dudes into play...doesn't matter at this point.
Start of combat, I 6 Drop Spiderman him, and he calls it.

This dude was playing one of the early versions of Big Bat, I was running Gamma Doom. Turn 7 my Init ('cuz he's dumb and picked evens....weird)I recruit Submariner, he recruted Batman. he goes ahead and plays Child Named Valeria. After various atacks that did nothing thanks to ACNV he is left with Invisible Woman (with no counter) behind Bats and every GCPD that's in a position to reinforce her is exausted, I go ahead and tell him, "Hey, what's your Social Security #? He asks, "Why?" and I said "'Cuz that's how much BEL you're gonna get from Submariner attacking Invisible Woman. Aproximately"
What a funny game!!!!!

Which could have been easily prevented had you paid 4 END to flip down Spider Slayers that turn.
(Sorry, Mike. You are and always will be a far better Vs. System player than me, but I couldn't resist giving you that little bit of grief! ;))
Actually, if you want a history of bad beats, just look at the matches I've had with Adam Bernstein (currently 1-3 in his favor :():
PCNY Round 21 - Going into seven, he has Spider-Man, The Spectacular Spider-Man and The Russian out. He under-drops with Blackheart. I have no board (I KO'd my character on purpose), but I have Orphan, Good Guy in hand with X-Statix Cafe in play and a Dead Weight in hand. With three characters from three different affiliations, there's no way he can attack me 1-on-1. But he did manage to top deck his only team up on the turn seven draw FTW.
PCNY Semifinals - I manage to shut down his attacks on six so that he can only bring be to 1 END. Unfortunately, I have no character to discard for Xavier's Dream.
10K Austin - On 6, he has a ready Melissa Gold and 14 END. I have She Hulk and a Heroes in Reserve for +4 ATK. If I attack Melissa Gold, I survive but we go to next turn. If i attack Shocker though, i put him at zero, and he has to have at least two pumps to take me below zero. So I decide to attack Shocker to deal 14. He attacks back with Melissa Gold with THREE copies of Mob Mentality. D'oh!
PCLA 2006 - I swing into Professor X with fated Quicksilver to bring Adam to -1. He responds by KOing Frankie Raye with Poison Ivy to find Worldeater Apparatus, then exhausts Prof X to attempt to gain 3. Unfortunately, when he KO'd Frankie Raye, he lost his only Heralds character. That mistake gave me the only win in our series.
So yeah... I like playing Adam, because I always know that I'll have a bad beat story to tell afterwards (one way or another).

Actually I did pay 4 that turn to turn down Spider Slayers, it was the turn before that I didn't pay (and ended up needing to use a pump instead of the Spider Slayers). Ah well.
I bet my bad beat story is the most expensive one of the thread :).
PCny early in the rounds, im playing curve sentinals, its turn 7 and my opponent only has a 6 and 7 drop, he stuns my 5 and 6 and is winning by 27 then passes back to me. All i have is magneto, and attacking his 6 drop would deal 10 to him and he would win by 17, the only live card I have is genosha wich I use to draw all 4 copies of savage beatdown and win by 3.
This however is not the worst beat I have ever been a part of. Round 10 pcla06 Im playing steven king, Im playing stall he has tnb. 1st three turns he plays 3 1 drops and has no tnb's, I have my curve mikado and swamp, thres no way he's going to win. Were starting turn 4 and the judges come over and aparantly matt oldaker had been paired against someone he already played and they decided to trade matt for stephen..... So I proceed to lose to matt and steven wins against his new opponent. must be unreal.
i had pocket kings, the guy ahead of me went all in, i called. he had queen 7 offsuit.
flop was 10 J Q. then the turn brought a 7.
i needed a K, 9, 10, J, or an Ace.
the river was a 5.
i finished 60th place out of 10,000 people. I was third in chips.
OH.. You mean vs system. nevermind.
So in order for him to knock you out he had to have been in 1st or 2nd, and goes all in with Q 7? what was this a freeroll to qualify for some 500$ tourny lol? who does that =(
