Pro and Anti - Registration should be handled in version-mechanics, not team-affiliations.
It could also be like Mutant Traits.
It would be cool if it was something as simple as a new mechanic that said;
"A Character with the Pro-Reg Trait can reinforce another Character with the Pro-Reg trait, as though they shared a team affiliation" and "Anti-Reg Characters may team attack with other Anti-Reg characters, as though they shared a team affiliation."
I always thought it'd be cool to have an overarching theme of the Civil War set be divides within teams. For example, you could have the old Avengers themes in the new team, but the New/Secret Avengers would focus on, say, Reservist, while the Mighty Avengers focus on Team Attacking. It would go on like that for every other team in the set (including the hypothetical HYDRA, which would have main HYDRA and AIM halves). Plus, you'd have the Pro/Anti labels for some cards.
Now, for the vote, what I expect is that they have about 8-10 different teams, and we'd be asked to vote for our top 5 or 6. The teams they could include would probably consist of:
Avengers
Thunderbolts
SHIELD
HYDRA
Alpha Flight
New Warriors
Young Avengers
Runaways
Fantastic Four (mini-team)
Marvel Knights/Heroes for Hire (mini-team)
i expect the Pro- and Anti-Reg stuff to be just in generic Plot Twists or Locations, like Battleworld (mechanics wise). sure, the art could be from all over the Civil War storyline, but personally, i wouldn't want to limit characters to having this and that version when they aren't that permanent in the comics themselves.
i mean, if Marvel decided to reset the whole Hero Registration Act in the future (not saying they will, just maybe), it would look stupid to have iconic VS characters to still have those versions. in my opinion, hehehe.

Not a full team-stamp, but something similar.
I'd rather we stayed away from traits; we all know how Mutant Traits turned out. A "version+keyword" could be fine, and something like what you suggested seems appropriate. In terms of flavor, however, wouldn't you think those 2 should be reversed? As in Pro-Regs can team attack and Anti-Regs can reinforce? Because the Anti-Regs are trying to stay off the grid and strike strategically while the Pros are trying to hunt them down. I guess it could work either way.
I think the Registration Act should just be the SHEILD Team-up that gives all your characters the SHIELD Affiliation similar to how The Insiders works. I really dont want to see every avengers card stamped with some pro or anti registarion thing.
Also in regards to the refeature of Thunderbolts I dont think they should completely go with the same theme as they had in MAV because this is not that team. Those were villains pretending to be good and eventually becoming good. These are villains fighting because the goverment said they could legally apprehend heroes. They are still evil. I also think they should integrate the dislike everyone on the team has for each other in some way.
I'm hoping we get to vote on teams, and then I'm hoping that I know enough people that I can blackmail into voting for Young Avengers/Runaways, should Civil War win. 'Cuz as much as I hated Civil War, those two teams are awesome, and I can't wait to see them in Vs.
