I understand that the Highlander rule bars me players from using duplicate characters, but would it keep me from using my Barbara Gordon Batgirl and Oracle at the same time?

First of all, the "Highlander" Rule is specifically a house rule, so you should check with your local judge about how much that is enforced.
The WizKids Rules say only this:

A force can consist of two or more of the same character. The only exception is that only one Unique version of any given character can be chosen for a force. Limited Edition characters are Unique. A Unique character can be teamed up with non-Unique characters with the same name. Two players may have the same characters in their forces, including Uniques, which are identified by the silver or bronze ring on their bases.

It depends on how serious the Judge and/or Venue takes the Highlander thing. At my most frequented venue (which posts its very elaborate Highlander rules on its website), I wouldn't be able to make the team you suggest because both characters are Barbara G.; however, I would be allowed to use CJ Batgirl (Cassandra Cain) and an Unleashed Batgirl since they're different characters... but that's just where I play. It could be that the place where you play might just restrict you from playing multiple figs from the same set with the same title (if you play r. Unleashed Batgirl, you can't play e. or v. Unleashed Batgirl), or they might disallow any figs of the same name on the same force, or it could be something even more complex.
Like WF9 said, it's best to just check with the Judge involved... he'll be able to tell you whether the combination you're thinking of is allowed or not.
As far as Clix goes, our group sometimes does a very simple Highlander-style rule: no dupes by name or sculpt. (We're having some trouble with it lately due to IC Spider-Man + MM Peter Parker, Spiderman + Spider-Man, and Doctor and Dr. Doom.)
