1. Baron Zemo has MOE TA and WillPower. My question is, will Baron Zemo takes damage during his 3rd/4th action? Or WillPower will disregard the pushing damage of MOE TA?
2. I assigned Inspiring Command FC to Baron Zemo. Does Inspiring Command FC will prevent pushing damage to other adjacent MOE figures?
A Master of Evil team member may be given an action when it has two action tokens on it. If it does, do not place an action token on the team member after the action resolves; instead, deal it 1 unavoidable damage. At the end of your turn, do not remove action tokens from a member of this team that took has been given action this turn.
Willpower ignores pushing damage. MOE does not deal pushing damage.
turn 1: Baron Zemo moves
Turn 2: Baron Zemo shoots
Baron Zemo pushes, but ignores damage
Turn 3: Baron Zemo shoots.
Baron Zemo takes 1 click of damage

As Captain Castle said.
The key words are Unavoidable Damage. Everytime you use MOE, you have to take that damage. Willpower, damage reduction, mastermind -- all useless.
I know you've both said this already, but I'll point this out for clarification --
Baron Zemo would NOT take pushing damage on the second turn, due to his Willpower. He is not using his TA at that point.
From the HC FAQ, page 5:

Q: If a character has Willpower and is using the Masters of Evil team ability, can the character continue pushing each round without ever taking damage?
A: No. Willpower will only prevent the push damage that occurs from placing the second action token on a character. Any actions that are taken on subsequent turns by a Masters of Evil team member after it has two tokens on it cause unavoidable damage, which cannot be negated by Willpower.
