Can anyone think if this idea works for anyone in the heroes/villains scheme of things, if you got someone in mind post it, and if not, judge whoever posts their "Kevin Bacon"....
Well, someone should try to do a 6 degrees with a couple characters!
Personally, I'd like to see someone try to connect the following characters (I guess by membership on certain teams or by certain familial or personal relationships, or even by certain comic titles, but I think comic book titles shouldn't be used because that might make it a bit too easy):
Dr. Light and Sue Dibney (and no, not in the very obvious Identity Crisis way!)
Sinestro and Lana Lang
"But when I think about Jason...and what I would endure to have him back..."
-Bruce Wayne, Superman/Batman # 12, Sept. 2004
For test purposes, connect Major Bummer (DC) or U.S. 1 (Marvel) to your central character.

When our story opens, the Question is investigating an impossible locked-room murder mystery involving a midget and a 6'6"-tall call girl into heavy bondage. Don't worry, I'll explain later. It's all vitally relevant.

Dr. Light - presuming you mean Dr. Arthur Light. Light was a member of the late 80s, early 90s Suicide Squad with Vixen. Vixen was a member of the Detroit-era JLA with Elongated Man. Elongated Man was married to Sue Dibny.
Sinestro was a member of the GLC with Hal Jordan. Hal Jordan was a member of the classic JLA with Superman. Superman was a member of the Legion of Super-Heroes, whose membership included Lana "Insect Queen" Lang in their honorary or auxiliary roster.

U.S. 1 had a hot perky redhead named Taryn O'Connell in the supporting cast.
Taryn O'Connell helped kidnap She-Hulk in Sensational She-Hulk #6-7 (1989)
She-Hulk is the cousin of Bruce Banner, the Incredible Hulk.
The Incredible Hulk teamed up with Batman to take on the Joker and the Shaper of Worlds.
There.
That's impressive. either you've got an outstanding memory of no life.
To answer the original question, I think Wolverine would be your kevin bacon for marvel and Batman for DC. Both Wolverine and Batman have teamed up with half their respective universes and slept with the rest.
I just don't see the point with playing a game with such a diverse background and flavour as Heroclix and such a massive pool of pieces to choose from to limit yourself to playing dupes or the same character over and over.
