If all feats are optional, then can you "cancel" the effects of coordination when an opponent targets the chosen character. i.e. I can turn it on to target my opponent, then turn it off when my opponent retailates?

Yeah there are a few cards with effects that are not optional. Coordination is one of them.
Basically, the rule of thumb is that if the card applies an ongoing negative effect to you in some way, you can't avoid it.
Too true... it would be nice to have a published list from WK as to which ones aren't optional (or which parts aren't), or to have some mention on the feats that they aren't optional (like they did with the "continual" on Special Objects)...... probably wishful thinking, of course

Its not necessarily over, just park a character with Stealth in front of your character with coordination who has the same TA and then your opponent can't target the other character!

Not quite..... Stealth doesn't prevent LOF from going to other figures, it just prevents LOF from being drawn to the stealthed figure. The fact that their figure base (with or without stealth) is what normally blocks the LOF to figures behind them. The only way that stealth would prevent Coordination's effects would be if the Coordination was assigned to a Bat Ally (so any LOF would ignore other figures, but would still be blocked if it crossed hindering).
Putting a bright yellow figure in the way will block it just as much as a figure hiding in stealth. (...... that's not THAT bad of a joke, is it? )

It's better to understand than to have a reference list. Negative effects aren't optional. Knowing that, it's easy to figure out what's optional and what isn't.

But it's not a steadfast rule.
Mental Shields, which has a limitation on MCing only one character at a time, was ruled to be entirely optional. You could choose to MC more than one character, but you would leave yourself vulnerable to feedback damage.

....But then comes the question of "where's the line of a negative effect?"...
Some players see being a giant a "negative effect", some see losing a giant status as being negative... not everyone agrees on certain conditions. Plus as DerbyLembeck pointed out, Mental Shields limitation of only being able to MC 1 figure is optional (you can turn off both the positive and negative parts).

I keep all the feat errata in my siged feat list. All the non optional feats have had erratta to say as much. Like so:

Prerequisite: Any Team Symbol
Choose a character. Lines of fire to and from the character are not blocked by characters with the same team symbol.

It all depends on your emphasis when reading the card.

Basically with this card the wording is interpretted such that the character has the choice ("it can....") to target a single character and take no MC Feedback damage or target multiple characters and take feedback damage.
In either case the feat does not need to be turned off to make that choice. Thus you can target multiple characters with MC not using your option yet still have the card on to prevent you from being MCed in turn.
I still agree with you to a certain extent that sometimes its not real clear what is a drawback and what isnt. Can this card be turned off if you want to compel this character?

Call me nuts.... but I thought you couldn't use feats on a Compelled figure... or am I remembering that wrong?
.....Or do you mean if you wanted to Compel the figure to do something without using the feat? I probably misread what you meany on that
