Supes can still do 5 damage, either by hitting someone with a HO while using HSS or just blasting them with heat vision without using HSS.
Arkillo, Blackfire/Bedovian, and EE/Cyborg Supes are also hampered by the BFC--maybe even worse, as it's harder to break through Supes' damage reducers.

Supes can still do 5 damage, either by hitting someone with a HO while using HSS or just blasting them with heat vision without using HSS.

Though it won't effect Pulse Wave, as it's unmodified damage

Pulse Wave doesn't ignore BFCs. The Nova Blast feat says unmodified damage, but I don't think feats override BFCs either.
But...it's not ignoring the BFC, it's ignoring the modifier. I'm sure there's an example where something like this occurs, where there's a way to do something that nerfs the BFC, like using BCF instead as a replacement value instead of a modifier.
Pulse Wave also ignores modifiers if it's a single target blast. It doesn't have to ignore the BFC, and at no point does it ignore the BFC. It's just the rules .

But Pulse Wave does not ignore modifiers.
It ignores powers, TAs, and feats. ("All powers and team abilities possessed or used by characters within range of this attack as well as feats assigned to them are ignored until the action has been resolved ..." from the FF PAC)
In most games, the way this comes up is when you pulse wave a character in hindering terrain. The character gets the +1 modifier to Defense from hindering in that case.
Here, the BFC reduces Running Shot/Pulse Wave damage dealt by 2.
I don't know, off the top of my head, whether you can override a BFC through a feat (i.e., Nova Blast's "unmodified damage"), but I would guess not.

Yeah, my wording was incorrect, but a single target pulse wave uses it's unmodified damage similar to Nova Blast.
Single target pulse wave doesn't use unmodified damage. It's entirely possible to perplex damage and then pulse wave a single character and get the benefit of the increased damage.
The reason Nova Blast specifies "unmodified damage" is precisely to avoid this situation (e.g., perplexing Emerald Empress' damage to 7 and vaporizing an entire team in one shot).
