Dark Avengers- I would say this is the main book for Dark Reign, It has stolen the thunder from New Avengers, Thunderbolts. Cons: $3.99 price tag
Captain America/Reborn- One of the best stories ever. CONS: Killing & bringing back Steve Rogers so quick maybe a down point but we don't know how that will turn out.
X-Factor- Man this book is the best X-book out there currently, CONS: Only thing if your heterosexual you might be turned away!
Invincible Iron Man-This book is almost the ultimate Iron Man book that future writers will model there Iron Man stories after. CONS: Slow start up made me drop the book but pick it up with the current epic arc.
Fantastic Four-where Mark Millar's run just ended it was the freshest take of Marvel's first family. CONS: The final chapter wasn't even written to
Green Lantern/Blackest Night- the greatest space opera ever. annihilating other books rivaling even Star Wars. CONS: is there any?????
JSA vs. Kobra- I don't know why this book is even a mini, it should be the main book. Way better than the last 3 offerings of JSA since Geoff Johns left the book. CONS: It's just a mini.
Detective Comics- The art alone is reason to buy this book & Rucka's writing is no slouch either. Good The Question back-up feature also. CONS: doesn't feel like it should be Detective Comics.
Batman & Robin- 2 books in & it rivals many bat stories, this book lives up to it's title also Batman & ROBIN, where Damien, Bruce Wayne's son is the major star of the book. The art is fantastic. CONS: Unknown villians will turn people away.
Flash: Rebirth- This book is re-establishing Barry Allen as a force in the DCU. CONS: late book!
X-Factor - Best writer in the business
Dark Avengers - Bendis magic
New Avengers - See above
Mighty Avengers - not as good as other 2, but good
Uncanny X-Men - best the xmen have been in years
Batman - best relaunch Bat title
JSA - Willingham rules
Spiderman - great stories since wishing away the old wife
Daredevil - Brubaker followed up Bendis run with a home run
Cable - solid story and crossover with Xforce was great
Nova - Currently my favorite comic.
Guardians of the Galaxy - great action and a lot of fun
Deadpool - fun book
Marvel Adventures - can't really list a single book here that I would buy over another. fun adventure books for kids and adults
JSA - I hope with the new writers this will still be my favorite DC team book
Green Lantern Corp. - one of my favorite team books
Green Lantern - the build up to blackest night has been fairly good
Secret Six - crazy good book
Blackest Night - so far I am hooked
Atomic Robo - fun and crazy
I only buy Thor these days. I can understand why the slow burn puts people off, but I think it just throws the moments where Thor cuts loose into contrast. (The issue where he pummels Iron Man still makes me chuckle. "Unlike our previous fights I am not holding back.")
This is partly because I know my brother will buy the trades of most of the stuff I want to read (Guardians of the Galaxy, Green Lantern, etc) and partly because I work in a library and can request any of the trades in the county without having to pay any charges. I'm patient enough to wait for them.

Hmm. After my Indy rant, I only included two comics that were non-DC or Marvel. I guess these days I am a sucker for the big company comics.
There are probably other brilliant comics being published, but these are the ones I am reading that come to mind first. If this were a top 20, I'd include other good ones.
...now, if we can just get Professor Pyg confirmed.
