I found my old box of Heroclix and have started to play them with my girlfriend and was wondering if any rules have changed? I also have a few questions that may be answered.
If I roll double anything (except 1 and 6), what happens?
I also roll double 6, what happens? I just forgot and so many rules to remember.
Also, if a character doesn't have a leap or fly ability, they cannot get on a roof?
First off, the rules in many ways are drastically different from the Infinity Challenge set. I'd recommend perusing the units section and reading the Blackest Night rules which are available somewhere on the site.
As to your specific quesitons:
1. If you roll doubles and HIT then the character that is hit is knocked back a number of squares equal to the damage taken as long as they don't have charge or are a giant or double based figure.
2. If you roll double sixes you automatically hit, you deal an additional point of damage to all figures hit by the attack, and knockback is caused for all figures hit by the attack.
3. If a figure does not possess flight, leap/climb, phasing, or some other ability which ignores terrain for movement, then they must use a ladder or staircase to get to the top of elevated terrain. If there is no ladder or staircase then the building is considered blocking terrain, not elevated, and may not be occupied.

Lots have changed. The current rules set (Fantastic Four) is available for download here in the Units section.
The newest rules, Blackest Night, isn't official until June, but a pdf is available at Wizkids' website.

Assuming the attack is successful, knock back. Usually. There are some exceptions with some special powers and a couple TAs, but in general you get knock back.

This is a critical hit. The attack succeeds automatically (though Super Senses and the like can still evade the attack), damage dealt is increased by 1, and the target is knocked back (since you rolled doubles).

To move off and on to elevated terrain, a character without a power or ability to ignore terrain would need to use ladders or stairs.
Sounds good, thanks. Is there a starter set you recommend getting or booster packs? I am more of a Marvel Zombie. I also used to customize figures which my girlfriend think are the coolest looking ones. Are their any rules with using custom figures as long as the base is the same of an active figure?
IC? Wow. Welcome back. So much has changed, it would be (literally) impossible to document it all here. You (basically) need to relearn the game all over again from scratch. There are a ton of great resources here on HC Realms. Look for NBPerp (he's the current rules arbitrator) and he has the latest Players Guide linked in his signature (click on my link ), that's where I'd start off. Then, the FF rule book (available in the Units Section), and in a months time, the new Blackest Night starter rule book.

Starters are always a good place to begin, since they've got everything you need to play. The current starter set is Fantastic Four, though that may be hard to come by as it is almost 2 years old due to the temporary shut down. Blackest Night, the new starter set, is officially out in June, though a lot of places have managed to get their hands on some already.

These rules haven't changed. Ask your judge first if it is okay. If that is okay, then you've got a foot in the door... but your opponent's still need to say it is okay, too. If any of your opponent's don't like you using the mod, you need to use the real sculpt. So having a duplicate, unaltered character in reserve is always a good idea.

good to know... thanks! I painted that rookie Sinestro so it's wearing a Green Lantern costume with a mask and was thinking of doing a Ruler keyword theme. I'll be sure to bring an extra unmodified one.
The biggest changes for you to consider are probably the carrying rules:
characters can't be carried.
No characters can make non-free actions after being carried.
Carrying now causes a -2 penalty to speed.
The other fairly big rule change is that no ranged attacks are allowed when adjacent to enemies.
There's plenty more, but these are probably the biggest shifts from the game you once played.

The game has really evolved since those days. The new starter set comes out in a few weeks. I would suggest getting it and relearning how to play. A lot of the BASICS are the same, but SOOO much has undergone tweaks and errata since then. You are always welcome to ask questions. I will do whatever I can to help out a "New" guy.

Remember the old flight stands had a nubby-thingy on the side that could go up and down, and fell down again on it's own half the time on some figures? That was soaring. I think I've used it twice in my entire Clixing career. I don't miss it or flight stands.
Soaring was the cause for so many rules adjustments to flying, they had to remove it. Cheap tactics, confusing plays, and most of the players ignoring it, they felt they were better off without it.
Icons 251 point Veteran Superman would spend his first turn grabbing a heavy object, then flying up to soaring. Clear. 3rd turn, fly down, shoot something, fly back up and go further away. and spend the whole game like that, picking off the enemies fliers first, then taking everything else out, virtually immune to all retaliation. This is after they made is so you couldnt shoot down from soaring because.. well... no one could get him to start with. Then they cut range to 1/2 vs soaring, making it even more temping to play the running game. Then because of this (and many other abuses), they had to reduce HSS's range by 1/2. FINALLY, they balanced it enough so that Figures like that wouldnt be such game breakers. And then most of them phased out. and then soaring went away.
And then..... Ms Skrull-vell said, hey, i cant soar, why not hide?
And the chase began anew.
