I wanted to do a scenario where DC and Marvel counterparts either face off or team up. But, who are the most obvious counterparts?

Obvious:
Namor/Submariner = Aquaman
Hawkeye = Green Arrow
Quicksilver = Flash
Dr. Strange = Dr. Fate
Thor = Shazam
Ares = Ares
Thanos = Darkseid
Sandman = Clayface
Mr. Fantastic = Elongated Man or Plastic Man

Maybe:
Ironman = Batman (both are super-rich, neither has any real super-power, and they both rely on technology, their mind, and training.)
Valkyrie = Wonder Woman
Ghost Rider = Etrigan/Demon
Kang = Time Trapper
Punisher = Red Hood (Jason Todd)

It's late, and I'm not really thinking well:

Some of these are a bit more creative than you might want, but I kind of like them.

You could cheat if you really wanted and toss the Squadron Supreme members from Marvel in: Hyperion/Superman, Power Princess/Wonder Woman, Nighthawk/Batman, etc.

Cpt. America = Could be Guardian, Sgt. Rock, or even Hawkman for the Super Soldier/weapons master aspect.
Spider-Man = Nightwing
Magneto = Dr. Polaris
Wolverine = Lobo's the easy one, but Vixen could do in a pinch
Super-man = Thor, unless you're going for the "inspirational" aspect, in which case Captain America
Joker = Green Goblin
Silver Surfer = Black Racer (hasn't been made into Clix), Harbinger
Dr. Doom = Lex Luthor in the battle armor

This is going to be difficult to do because the two companies really don't match up well with the bigger names. Who at DC really compares to Spider-Man? Namor and Aquaman are both rulers of Atlantis but Namor is much more powerful than Aquaman.

i think you can find a comparable player to most of the big names... just spider-man seems to be the problem... but since batman = cap america, maybe spider-man can = robin? maybe even blue beetle? and bucky = robin
