I know about the rule of 3.But with the new Magneto he gets a pluse 1 to his defance by his trait for being on debris then he gets pluse 1 for the hindering terrain.Does he still get the pluse 2 from energy shield/deflection?
The rule of 3 does take effect here. You modify the defense values of a character when they are in hindering terrain and when they have energy shield/deflection. Since you cannot modify a value more than three, even with Magneto's bonus to his defense, it can never be more than +3 of that of his printed defense.
Also... the rule of 3 applies with super strength too. You can't use an object to do more than +3 of your printed damage value.
They're modifiers. If you're asking if Magneto can have +4 to his defense (1 for hindering, 1 for standing in debris, 2 for ES/D) the answer is no, it's +3, because of the Rule of 3.
You can only modify by up to +3. All of the abilities listed (Trait, ES/D, Hindering) are all modifiers. So the max bonus you could get with all of them combined is +3.

Objects don't add to the damage value. They add to the damage dealt. You could perplex a figure +3 damage and still get the +2 to damage dealt with a heavy object use for a total of +5 to damage.
BUT! All those modifers are still counted even if they go above +3.
For example: Mags is standing in debris. He gets +1 for hindering, +1 for the debris and +2 for the Energy Shield. Rule of Three maxes his defense out at +3. But, if I were to try to reduce his defense by one with my Perplex, then that extra +1 that he couldn't use before comes into play. His defense is STILL 21.

I don't think you're right on this. But I can't find my rulebook to confirm it.

This is incorrect. They add to the damage value. It used to be the way you described, but it got changed some time ago (around the time of the Fantastic 4 starter if I remember right).
From the new rule book:
If a character is using a light object in a close combat attack, modify the character’s Damage Value by +1 for the attack; if using a heavy object; modify the character’s Damage Value by 2 for the attack.
So rule of 3 always applies.
Also good to remember that you can modify a value by more than 3, but it is capped by 3. That way Magneto is on Debris, hindering, and energy shield, he is modified by +4, but is capped by +3. Now if an opponent say tries to perplex down his defence, He would now be +4, -1, for the total of still +3.
