So, I asked my local judge if could push my Manhunter Grandmaster off of his click even though he had indomitable. Earlier we were talking about how Power Cosmic pieces could now take pushing damage since they "may" use willpower. The rules for indomitable states that you "can" use willpower. So, to me if power cosmics may/may not use willpower, then why can't indomitable pieces?

You can push an indomitable figure. They can use willpower. Willpower is written as you "may" ignore pushing damage. Because of the way willpower is written (with the "may") you can choose not to ignore the pushing damage and take it if you want.

The "may" is in the wording of willpower. You character always uses willpower, willpower just lets you decide if you want to take pushing damage or not.

Yes, there is a difference. If you can do something, then subject to any required activation you must do it. As an example, if you can use Invulnerability then you must do so. If you can use RCE then as long as you don't give the figure the power action to activate you're OK.
If you may do something, then you also may not do it. BCF says you may roll the D6, so you may also choose not to do so.
So, Indomitable says you can use Willpower, so there's no choice there: you're using Willpower. But Willpower says you may ignore the damage from pushing, so you may also choose not to ignore it.
