DONT KILL ME! I am still a noob, and just wonder what are some things I should keep in mind or know before starting a game with DC and Marvel on the same Map? How are they compatible and incompatible? I am pretty sure you cant use them both in tournament play, or whatever ... but if playing against friends for fun ... what should I know!?

Dc and Marvel are completely compatible with each other and unless the format of an event or some house rule says otherwise, you can mix both in tournaments.

Are one type more powerful than the other?

Nah, they're equal. Ten years ago, there were some differences, but now it's all just Heroclix.

Same goes for Lord of the Rings, Hellboy, the new Halo sets, Street Fighter, and any other sets I'm forgetting.

EDIT: The reason I say "the new Halo sets" is that years ago there was a "Haloclix" that had different rules. But anything made in the last couple years is on an even playing-field.
