The new DDs base is a different shade of brown than the IC one. Is this just color variations, or are the two DDs have their own AE? If so does this mean I don't get the bonus if I kO the new DD with Bulseye? If they are supposed to be the same, then do I get the bonus for KOing a Hand Ninja with my Bulseye?

The colors are not the same. IC DD is AE with Bullseye, XP DD is AE with the Hand Ninjas.

they are supposed to be distinctly different colors. Since they're both Daredevil you could come up with a logical house rule that any daredevil AE gets double points for KOing any daredevil, but in the rules as they are written one daredevil is v bullseye, the other is v the hand ninjas.
