Well they're all changing up, so it's hard to say.
That said, X-Factor is my favorite X-book, partly because it involves characters that won't be involved in other books. And the first issue of Uncanny Avengers was good, IMO.
Well, everything is shifting now as new creative teams tackle new titles, but I've heard that we should expect great things from Hickman, who is writing Avengers and New Avengers start in December/January. Rick Remender is writing Uncanny Avengers (if you like dark storylines, alternate universes, or any of his prior work, I'd say he's a good pick). I don't know who else is writing the new titles off the top of my head.
i personally LOVE Secret Avengers. interesting cast, and pretty self contained stories (there have been some overreaching notions, but for the most part self contained)
Contrary to popular belief, I do know what I'm doing
I read almost all Avengers and X-Men titles. If I were to recommend a few I'd recommend Uncanny X-Force- This book has probably been the best X-Men title especially the Dark Angel Saga.
All New X-Men- It's only at issue 1 so it might be a great starting point. Issue 1 was pretty solid.
X-Factor- This is a great book by Peter David. Might need to go hunt the earlier stuff because the beginning of the run was amazing.
Wolverine and the X-Men- This is just a great fun book.
Avengers Academy- Again just a fun story with heart.
Also I'd wait until Avengers and New Avengers are relaunched under the Marvel Now banner by Hickman. Those books should be crazy good. Also Cable and X-Force and Uncanny X-Men when they relaunch. I'd also read Avengers vs X-Men. Not the best story ever but I enjoyed.
I have been collecting xmen and avengers for some time now.
I have not been able to read everything yet. But here are my favorite storylines so far.
Classic Phoenix/dark Phoenix saga
Still my favorite story up there with infinity Guantlet and blackest night.
I would recommend xmen 101-137 these are all in trades
Grant Morrison run on new xmen
Get all 3 volumes of the ultimate collection book.
This is very contemporary xmen. The costumes suck but the stories are great, and they deal with very real issues of love, addiction, loss.
Great art, violent battles with wolverine.
Modern x-force through sex and violence.
Cyclops made this team into assassins and they are violent and sexy while being intriguing.
X-factor 6-30 the original issues from the 80s
This is the original story of a Anti mutant PR campaign that backfires. Many issues of cyclops rescuing young mutants while the public hates mutants.
Great racism issues plus a mid 80s look at NYC that's kind of cool. Lots of great Apocalypse issues and the death and re-birth of angel/archangel
So far with avengers I have not read too much.
The old stuff is very campy and fun. I would recommend west coast avengers.
To start west coast avengers lost in space and time.
This is a great story of the team originally getting together and traveling through different time periods on adventures.

Season 4 X-Men (Morrison Era)
Wolverine and the X-Men is the only Marvel book I'm reading right now. It still manages to be fun even when plagued with endless crossovers.
The best part of this book is that it seems do exist outside of its forced crossovers. In the middle of a battle with Phoenix 5 x-men, you get a heartbreaking single issue about Deathbird. My favorite marvel book ATM as well.

Dark Phoenix Saga is still my favourite X-Men story (and as far as I'm concerned Jean WAS the Phoenix for some time...). I also enjoyed Inferno, X-cutioner's Song, and the hardcover collection of Utopia.
For Avengers, I don't know if I'm in the minority but I quite enjoyed Disassembled.
I'll echo the sentiments of Uncanny Avengers #1. Intriguing where things are going to go based on that issue, as well as the nugget of who the three main villains are going to be for that series.

Out of all the recent issues (Mind you they are all reseting or being rebooted) Secret avengers and Uncanny X-Men (post schism) were fraking great.
Most other stuff got bogged down with crossover/event comics, so they were, for the most part, awful.
If you're jumping in now with the Marvel Now! Reboot stuff the only things I've really enjoyed were Uncanny Avengers and The Mighty Thor. There are a few passable titles (Indes. Hulk) but most of them feel like misses to me (fantastic four and 'all new x-men' for example)
