If I equip a character with a relic designed for that character such as Harvest with his staff can I use a resource on another character? How about the book of the skull? Can I use it and just not give Harvest a hammer?

No, you cannot equip Harvest with his staff and include a resource on your team. So, if Harvest has his staff, no Book of the Skulls on the team at all.

As far as I know there are three character-specific special objects which specifically say they don't count towards your force and so can be used along with a relic: 040 Cap's Shield, Scorpios Zodiac Key, and The Zombie's Amulet. All of the others: Harvest's Staff, Wonder Girl's Lasso, the Gems of the Elders, all are still part of your force and can't be played if a resource is used.

Yes. The restriction on including resources and relics on the same force applies to the build. Special objects can be brought in during the game with no problem.
