We've given thought to it, but just looking at the numbers, Trek ships tend to be cheaper for what you get and their attack numbers are through the roof. Can you imagine trying to hit a cloaked ship with 2 attack dice on an A-wing? X-Wing ships tend to have a higher agility but it's not enough for me to think it'll make much difference.
I think you could do it, as long as you don't care at all about how balanced the game is. The ships are not really scaled to each other (and I'm not talking about miniature scale here). They use two completely different systems for determining points. From a mechanics perspective though, they are pretty close (again, as long as you don't care about balance).

Single craft attacking larger ships get + attack dice and extra defense due to their smaller size. (or Trek ships attacking smaller craft get - attack and have less defense dice).
I'd also use Star Wars cloaking rules.
