Does he gain his trait ability while using pulse wave?
POWER PRISM: When targeting a single character with an attack, increase Doctor Spectrum's attack value by the number of differently-colored standard powers on his target's dial.
Pulse wave wording says you must draw a line of fire to one character. So is drawing a line of fire though the same as targeting because this game is very picky about wording.

Yes. Drawing a LoF is targeting.
Player's Guide Section 01 page 3:

yes but since all those powers are ignored you would net a +0 to your attack value. Ignore means they are ignored for everything inculding this power.

the targets' powers are ignored since they are game effects, but the colors are more of an in-game convention, so my opinion is that spectrum would still get the attack bonus.

From the Rulebook: Common Questions
An example of an effect that uses “ignore” is the power Pulse Wave; if your character uses Pulse Wave, it ignores virtually all game effects within the range of the Pulse Wave attack. These game effects aren’t countered and the powers aren’t lost as with countering. Instead, just for the duration of the action that activated Pulse Wave, the game effects don’t matter; they are still there, but they won’t factor into this Pulse Wave at all.
For clarification, Pulse Wave and Power Prism: Pulse Wave (relevant text): Game effects possessed or used by characters with a line of fire drawn to them are ignored until the action has been resolved. Power Prism: When targeting a single character with an attack, increase Doctor Spectrum's attack value by the number of differently-colored standard powers on his target's dial.
Since Power Prism is looking for powers, and powers will be ignored by a character using Pulse Wave, I would say that you are "treat(ing) the [powers] as if it didn’t exist". No powers = no bonus.
Of course, all of this is irrelevant. Only the intent of Game Design matters.

I can't find the forum but i remember reading that a character can roll shape change, impervious, super senses against pulse wave, they are just ignored and hold no bearing for the attack. I will try to find this post so I can link it.

The link won't do much good wit hall old rulings validity in question.
I am pretty sure that because those powers are ignored and rolling is an effect of those powers that you would not roll for them. But I believe that the PW wouldn't invalidate the colors on the dial which I think is all Dr. Spectrum is looking for but we shall see.

This would not be similar at all.
The character with Shape Change is the one that is taking benefit of SC. The character with BF is not being affected by SC at all.
In the case of PW and the SP the character using PW would be affected by powers that are supposed to be ignored.
I'm basing my statment on the previous ruling of outwit and the similar power of blackhand.
Doctor Spectrum's effect check for all differently colored standard powers on the single target's dial. While the powers may be ignored for their game effects, they are still printed and colored on the dial for the purposes of his effect and would still allow him to increase his attack value.
Not what I was expecting, but better for the good Doctor.
