Basically the "transit" zone was put into place to avoid some loop with using sidekick dice with Rally I believe. I wasnt sure why they did it either but saw a few things mention some future interaction with cards from UXM as well, I think Pyro was one that was mentioned.
Now instead of doing shenanigans on your turn, you use some global on your opponents turn, the sidekick dice go to your used pile instantly, and then on your turn you bring out Pyro or something else.
How it interacts now is that when its your turn, any dice that are spent go to this "transit" zone until the end of your turn. When it's not your turn it acts the same as it did before.
I find the new used pile rules to help bring clarity to things like Silver Surfer's global (pay a shield, take 2 damage, and put a die from your bag into your prep area). We didn't know, if my bag was empty, does the sidekick I used to pay for Surfer go into the bag or is it still the action and it doesn't go to the used pile until later? Whatever official answer there may have been, this transition area addresses it.

Correct, now it would be nice if they made a "transit zone" official mat but since it's clarified as anything not in a current zone no real need.
Are you asking about playmats? You can print one out at dicemasters.com or you can purchase wk ones. Or go to a custom mousepad/playmat site and order your own.

What is the advantage to having more than one dice of a character . I see some say max 4 dice do need 4 or is one good enough.

Some characters have low costs so its easier to get multiples of those characters in your bag so they can start doing their awesome abilities.

Can you use multiples of a character if they have different dice?
(For example, can I use a Cyclops card from AvX and a Cyclops from UXM on the same team since their dice are different?)
My gut says yes, that's ok. But according to the rule book, you can't use cards that have the same name even if the surname is different.... So that makes me think no.

As far as official rules are concerned you can't have more than one character even if they have different dice or the Subtitle is different.
If you want for home games or a house rule for your venue you could allow that, but the game was not designed to do that.
Who knows, it could cause some game breaking combination to have two different wolverines and two different storms on the same team.

Yeah, I was afraid of that.
I think that hurts remakes a lot. There are already several characters there are six versions of, but you can only use one... I guess I see why though.
