Because a character can draw line of fire at any level for a colossal, can they be in stealth? What if the colossal is a 2x2 base, and only one of the squares in hindered? Does that mean only that square of the base cant be targeted? What if a colossal is only behind hindering and not in it?

You seem to be using multi-based and colossal synonymously. Those are not the same thing.
As it is, you are correct about drawing LoF to a higher level.
You are on the right track with the bold part.
When targeting a multibased character you need to choose the square you are targeting.

For or who are also Multi-base, all squares must be in Hindering in order to use Stealth (or to get the +1 DEF Hindering bonus), otherwise the shooter just targets the square not in the bushes.

Regardless of the "height" of the figure, if they have Stealth and are completely contained within hindering terrain, Lines of Fire to them are blocked. I know it doesn't make much sense to think about (especially with Colossals and the kind of hindering terrain they can hide behind, but that's the great example I used to write my signature.
If a multi-based figure had Stealth and only 1 square was in hindering terrain, your opponent can target a square of that figure that isn't in hindering.
If they are Colossal, it only applies to the squares they are standing in... if they are multi-base and no larger than a "normal figure," then any square of hindering between the attacker and the square they are targeting will block LOF (assuming nothing that ignores hindering for LOF).
