Because if LOF crosses any elevated terrain other than the rim square the elevated character occupies, the LOF is blocked.
Due to the interaction at the intersection the OP describes, you've got elevated terrain on either side of the LOF, so it is blocked.

Did the ruling on this get changed again, or have my venues just been playing it wrong?
You haven't been doing it wrong. If there was a change, I don't know about it. Doesn't mean it didn't happen, but I suspect there may have been a misplay. Something tells me they both had a brain fart and were treating Doop like he was at the lower elevation and the Zombies were higher. LOF would have been perfectly clear in that case.
He could see past the skrull and see the team base with doop so no misplay here. I think him pointing at the front of the team base might confuse people. He would actually be drawing line of fire to the back of the team base past the regular skrull zombie.
Edit: also he could see the front of the team base cause they are also on the same level as doop. so there is no problem with LOF to either target.
oh i see now what you guys mean. I actually did not know that was ruled that you could not. I can see why it might be that way, but i personally and the area i play have always seen it as being in that 45 degree and shooting from the edge.

Me too. Shooting up or down elevations on a 45 degree like that has been ruled to be ok at places I have played.
Though now that I think about it makes perfect sense for it not to be.
He's talking about targeting the skrull, which he shouldn't have been able to do.
Why not?
The Skrull is standing out there in his little square of elevated and Doop was on a lower level right at the corner.
The only square his LoF crossed was the square that the Skrull was occupying.
Now Zombie Super Skrull couldn't have been shot at if Doop moved into that corner because of the elevated terrain, but regular old Zombie Skrull was wide open.
"LINE OF FIRE ACROSS INTERSECTION POINTS
Whenever a character’s line of fire crosses exactly
through an intersection point, treat the point as the less
restrictive of the two squares that touch that point but
are not otherwise in the line of fire."

So can you shoot from the corner or not. I interpreted the above to mean you just choose which side of the corner your LoF goes through. Is that wrong?

You do. But in this case, BOTH sides have elevated terrain. So whichever side you choose, LOF is blocked.
