Hi guys I am new to the game so hope you don't mind the noob question:
Loki 102 has a penetrating damage that can cause 3 damage to opponent however The Joker 103 has a trait that says he cannot take more than 2 damage. So which one prevails?

The Jokers trait does not reduce damage. Penetrating damage has no effect on it.
Also just to confirm I got it right, so Joker still get 2 damage even if attacked by penetrating damage that would deal 3 damage?
Yes. The only thing that would alter that would be unavoidable damage, but I can't think of anything that deals 3 unavoidable damage off the top of my head.
And yes, another character (including opposing) can pick up the bombs and use them in object attacks, both close and range.

Rulebook p. 16 PENETRATING DAMAGE
Penetrating damage is a type of damage dealt that can’t be reduced.
