I've been working on this deck for some time now. Some times it runs nice and smooth and other times it doesnt do so great. I'm not sure if I should cut this down to 40 cards or not but let me know what you would do and any advice you may see that I can use. Thank You!!!

Can you say all over the place ? The point of the side deck is to get a consistent answer to a deck or card you have problems with. If you have trouble with decree, then add 3 twisters. If you have trouble with frog, use 3 DD crows. And so on. But one card of something is almost always a poor idea, lest it be searchable. You simply won't see it when you need it.

Well, it'll run smoother with the commandants in there. I would also personally change GK guard for a Mysterious Guard. I like that card better, but with necro, GK guard is a defensive force to be reckoned with of course. Other good options, DMoC if you decided to add Magical Dimension in the fix. You obviously understand GK's somewhat, since you didn't make the stupid mistake of adding torrential, which a lot of people do "because its a staple", so once fixed, you should be able to play it pretty well.
GK Commandant is coming out in the next set Force of the Breaker (FOTB). His effect is by discarding him to the graveyard from your hand, you can add 1 Necrovalley field card from your deck to your hand. Pretty much a monster terraforming. He has a 1600 atk stat but with Necrovalley, he's a 2100 atk beatstick.
