I was wondering if Pyramid Turtle could summon Reaper on the Nightmare from the fusion deck(since fusion deck is part of the deck)?

No, fusions can only be summoned by fusion summoning them or something like metamorphosis or instant fusion or Magical Scientist.

And no, cards like Mystic Tomato cannot summon Relinquished or Reaper on the Nightmare.

The Fusion Deck is not considered part of the main "Deck"... If a card specifies "deck" then they mean the main deck that must consist of at least 40 cards. If a card wants to use the Fusion Deck, then it will say "Fusion Deck".
