I like you started out with just the starter deck and then I purchased two Booster Boxes. But, I purchased the Booster Boxes from two different stores. Just because I would not end up with two boxes of almost the same stuff.
I did this with the first two sets and I plan on doing the same with the spidey set.
Well, I bought a starter deck, learned how to play. Then I looked at most of the cards and decided what deck I wanted to play. Then I bought 2 boxes of Marvel (Doom, of course).
I advise you look in the cardlist, or if you have a specific favored Marvel/DC character you prefer to play, then buy packs/boxes of the set the cards you want are in. Then trade the cards you don't need for ones you need.
Do you think it would be a smart Idea to try and buy a bunch of marvel to make a brotherhood deck or buy singles? Im also thinking about making a deck with two team affiliations and use Marvel Team-Up...
Singles can be very expensive or hard to come by. If you bought two boxes at least you have a chance of getting some of the cards that you will need and the rest you can use to wheel and deal.
Not to mention if you ever wanted to make a second deck you will have cards for that.
I would recommend skipping the starters and spend your money on the boosters. It also depends on the prices in your area. Since the booster boxes in my area are fairly cheap, I just go for the booster box instead. If you cannot get a bargain for your boosters, then maybe a starter will have to suffice. If your funds are unlimited, then I would suggest straight out going for the booster, no starters.
Just remember. Marvel decks are almost always more powerful than DC. If you are going to make a deck, make it Marvel. If you want a winning deck then I'd plan to just buy Fantastic Four Singles and make that deck (FF beats would be the wisest choice)
