I have a question about playing and resolving effects. I'm visting a friend in St. Louis and last night at the local shop I was playing Sentinel Curve vs Teen TItans. It's my intitiative, I am attacking Beast Boy with Sentinel Mark V, I flip up South American Sentinel Base, then power up Mark V, we resolve that, then I use SASB to get the discarded Mark V back to my hand. My opponent stops me and says that he will kaboom! my Base when I announce the effect so I DON't get to return the Mark V to my hand. As I understand the rules the person with priority plays effects, paying all costs in full, then passes priority to the opponent who then adds effects to the chain and when both both players pass the chain resolves in order of the last played plot twist first and so on. I understand that kaboom! removes the Base but since I already paid the cost it already added the effect to the chain, thus I get the card back anyway.
After arguing a little about we played it his way, so that later when he tried to use arsenal to stun my Nimrod I simply search and Destroyed arsenal to stun him negating his effect. Do cards like Have a Blast, foiled, search and Destroy, terra etc really negate effects as well as Stunning/ko'ing cards? Seems to powerful to me, and although MTG and VS are two different games people should remember how much trouble rules liek this caused for that game.

This is correct.

Why would his effect be negeted? You can not rmove an effect from the cahin by stunning the source. While stunned, Roy still has an ATK value and if it is still higher than his target, they will be stunned.

You can not not negate an effect by removing the source. Here is rule for that
505.4 Once an effect is on the chain, it exists independently of its source. Removing the source of the effect does not negate the effect.
