Going rogue refers to playing a rogue deck, it is not one specific deck type, but anything that doesn't fit in the standard metagame. Ex. Rigged Elections was a rogue deck at PC Indy.
"Going Rogue" was a deck built and played by team TOGIT at the last Pro Circut. It stalls out using Pupet Master, Rogue, Mimic and others to turn 8 when it drops Jean Gray to clear the board, then finishes with Onslaught. Three of their team made it to the top 8.
No, that deck is not called going rogue, going rogue is what they did by playing that deck. However, there are many confused individuals who keep thinking their net-decked TOGIT X stall deck is called 'going rogue.' Hopefully that'll end.

This is because some writer for Metagame actually called the deck 'Going Rogue' in the final description of the tournament on the main coverage page. I've been calling it X-Factor, because I recalled some TOGIT player calling it that--I may not remember that correctly. I wouldn't be surprised if TOGIT never named it.
you can't call it going rogue, because then you can't 'go rogue' in the future and label yourself so, you people do realize that 'rogue' does not refer to the xmen/bh character dont you? Bah! No I don't know why it bothers me so hehe.

I think they all know what "rogue" refers to in relation to deck building, however I think the point is that ironically rogue is a homonym in this case. That makes it a clever name.
